Have you already installed the deck? If NO, then just use all the clamps you must already have. If YES, maybe you still have some brass ring-neck nails supplied with the kit to nail the deck down. Or you could get stainless steel nails. I would never use ordinary steel nails around water, as they will surely rust as you surmise.
I did not put rub rails on my Ches-16, and am not sorry. I do not see the need. Even when tying up to docks, the abrasion does not seem to be a major problem, much less than what happens elsewhere when landing on rocky places.
