Now waitaminnit, Gav... I have a just a little woodworking experience myself (since 1978), but never have I seen plywood, of *all material*, 'take on a life of its own' quite like that. But to heck with what happened, here we are...
I say: lay the panels together so that they line up best -- without undue 'encouragement' -- and then plane them identical once again. Shouldn't take much. And skip the edges with the sheer clamps, since you'll be addressing them in earnest later.
Then forget about it and get on with your life. Stranger things have happened in the ol' woodshop, I reckon. Thing to know is that these boats forgive bumbling human frailities as though they had messianic complexes. Have fun!
