Why not wait until you cut the hatches and then make the repair easier on yourself?

By then you'll have reinforced the deck with glass and some form of design and it will be a simple fix to put a little bit of reinforcement on the inside.

Unless the crack is severe, I wouldn't worry too much about epoxy leakage or anything like that. Just be tender when you do any work around the crack so you don't make it worse and you should be fine.
