Phil,
If you bought the kit, the ends should line up. If they don't, something is off. If it's off in length, it may be off elsewhere, too.
Once the epoxy sets, you're stuck with that shape. Larry Pardey, in "Cruising in Seraffyn", passed along the advice that if something is bothering you during the construction phase, fix it then or it will bother for the life of the boat.
If it was me, I'd loosen and re-adjust the stitching until the problems went away.
In CLC's defense, BTW, they probably expected you to read the manual before you started stitching.
