Kyle, my 2 cents:
It should work either way. If I were doing it, I would put the paint on first, as the varnish would then blend the edge of the paint a bit, and protect it from nicks and scratches. Sanding is also easier this way, since you won't be sanding to a line. The varnish will darken the appearance of the paint slightly. Putting the paint on last will look smart to begin with, until it gets scratched (and it will, down on the chine).
