Repair scratches

Hi,
I am revarnishing my S&G for the first time. (has 3 years on it now) I have about a dozen scratches on the bottom that run from 6" to 18" that show the cloth. The boat is sanded and ready to accept the varnish and I can't feel the cloth unless I really use my imagination. :-) Will these most likely go away when I varnish or should I worry about them now? And what would I do about them anyway? I will be using System Three Spar Urethane Varnish via roller BTW.
