Just plain the 1/4" side down 1/8" and go from there. The original CapeCharles/Patuxents started with the sheer clamps flush and one would plane down into the side panels. The thing is that if you relied 100% on the planing guides and the upper inside edge of the sheerclamp you'd still end up with a bit of a dip in the sheer panel at the deck beam were the angle is greatest.
Don't worry, it's less than minor.
