Looks like some stainage in cockpit area as well. Better check seal around rear bulkhead as well as all other areas mentioned. With at least cockpit glassed inside and entire boat encapsulated with glass and many coats of epoxy, the only explanation is that you did sand through epoxy and glass and didn't realize it. Should be easy to fix and you could paint the whole boat if stains bother you.
