I'm doing some repair work on two Chesapeaks that my wife and I built back in 2001. I want to add another coat of epoxy to fill in some damages and scratches. Both kayaks are just finished with marine varnish. My question is, do I need to sand off all the varnish or can just sand it smooth?

Sometimes taping off the "localized" areas is a good idea so you don't get carried away with spreading the epoxy over varnished areas.

Anywhere you're adding epoxy has to be free of contaminants, including varnish.
You can sand off the varnish locally around the deep scratches and just add epoxy there, or you can sand and re-epoxy the whole boat, your choice.
