I have fiberglassed the hull of my Wood Duck 10 hybrid, and sanded lightly where the glass wraps around the bow and stern to knock down the high spots.
Since the manual does not specify, my plan is to fill the weave and sand before moving on to the deck.
Is there any reason I should wait to do so until after the deck is installed?

It probably won't make much difference on a slow small boat like the WD10, but the joint between the deck and hull glass will be stronger and lighter if you leave filling the weave until the joint is complete.
