If your fillet work is nice and clean, then going with varnish in the cockpit would be a good choice. Since the MC has a large opening, sunlight could, over time, degrade the epoxy. The varnish will look nicer than bare epoxy anyway. Yes, the Interlux varnish sold by CLC is good. I would not bother applying varnish inside the enclosed ends, just in the cockpit area. If you varnish before adding the deck, then you'll need to be extra carefull about drips or runs from the deck fillets.
